My 13A probationary expires July 24th, and I need to renew it, which means Manila or Cebu.

However, Negros Oriental's borders, including the airport, are closed, so for now my wife and I can't leave the province.

Is the rumour true that I can renew without penalty up to 1 month AFTER quarantine is lifted and travel to Manila becomes possible?

You should have started it way before now, especially doing it in Cebu. Do you mean an amendment from Probational to permanent 13A? Have you got your second NBI?

I mean the amendment from probationary to permanent 13A.

    I have my second NBI.

I had booked a trip to Cebu to hand in my documents in late April (3 months before expiry, as recommended by the BI) but then Negros Oriental was locked down so I couldn't go.

I read somewhere that BI said late application penalties will be waived during community quarantine as long as the delayed application is made within 1 month after quarantine lifts, but I don't know if this is confirmed.

BI Dumaguete, BI Manila and BI Cebu are not answering the phones.

I can ask in person at BI Dumaguete but I'll have to get there before 5am to get a number, which is why I'm asking here first.

go to immigration and ask, as i doubt there will be anyone in a similar scenario on this forum with experience of your situation, expect a bit of head scratching from them too, its your passport its your visa its your responsibility, dont want to put your eggs in a basket you get here, GO IN THE AFTERNOON if only after info from them
