I read the Article but am a little suspicious of the contents. If I had read many more reports like this I might believe it a bit more but to me if this is true I tend to think it is a one off.
The Lady quotes "I picked it up from the Embassy Yesterday yet it is full of Visa's " for the UK & Schengen
Sorry not buying this at this time. I think there is more to this than meets the eye.

You will probably find all this lady was doing was turning the passport to straighten the Bar Code/Bio page before she slid it through the reader. Many Passports get bent during the course of a trip!

The army isn't going to give two shits if he ever takes a vacation to the Philippines again. Sounds like an empty threat to me though. Have him call the Philippines embassy in the US and see if he is on any of their no travel lists.
