However, it would appear to me that it is really more of an issue of communication between you and your wife than lack of information.
Please consider carefully that your wife might be scared to travel at this time, especially if she doesn't have a visa yet to travel to Italy.
If she would travel to Manila to apply for a visa and then return to Dumaguete to wait for the decision on the visa for Italy then she would need to be in quarantine for two weeks from the moment she arrives back in Dumaguete.
Moreover, she will need to get a covid test in Manila, and several documents before she can travel back to Dumaguete.
If she is not familiar with Manila then even just that might be a lot more scary at this time.
Manila is still considered a hotspot for Covid, with a lot of new cases every day.
Then the actual travel to Italy is another thing that might be scary to her, she may or may not have to quarantine upon arrival, I don't know.
If she has never traveled out of the Philippines before then that's a cause for concern even in normal times.

Your main issue might be however that currently no Filipino tourists are allowed to leave the Philippines.
Being married to you probably doesn't make a difference if she would be traveling on a tourist visa.
If she will apply for a visa to stay in Italy indefinitely then there might be a possibility to travel outside the country.
Your wife can inquire at the Bureau of Immigration in Dumaguete whether the travel restrictions also apply to her if she has a visa to stay in Italy indefinitely.

 

I meanwhile double-checked my information, and I gathered from the website of the Italian embassy in Manila that the way it works for the spouse of an Italian citizen residing in Italy, is to apply for a tourist visa based on an invitation letter from the Italian partner plus some other requirements (no course required).

Only after arriving in Italy she can then proceed to local police authorities to convert the visa into a residence permit.

However, the critical point in all this is she'd be issued a tourist visa to travel to Italy, and I highly doubt that the BI (which is the Philippines agency that issues a travel permit) would make an exception to the "no Filipino's can leave the Philippines as a tourist" current rule.

So travel on a tourist type visa is a no no still for Filipino's.

 

My wife went through this process years ago with no virus and it was very difficult. She was lucky because she has more than one relative who lived in Manila to put her up and help her out. When she finally did get her visa and flight to the US arranged, on the flight over she almost lost her passport in Japan but found it with about 5 minutes to spare before the flight to the states stopped boarding. If she did not get that connecting flight it would have been a disaster. If I could do it again I would at least try and make the flight to her new home with her. Also it will be colder by the time she is ready to go to you so make sure she packs some warm clothes. I hope this helps somewhat but the rules for current travel change quite often to be able to give you any sure answers. Working with your embassy will be the best way to get the most up to date information.
