The owner of that site has not been living in the Philippines for several years now. I used the site once as a rough guide. Many of those ferry companies are out of business and the times are not very accurate....though that might have more to do with Filipino Time and being outdated. That website was also made before a large buyout from 2Go shipping as well. Here is 2Go's website:

Also Supercat which is ran by 2Go:

Weesam looks still being active. Even the facebook page looks quite actual. Try to call them if they are not responding to emails. But the network looks thinned out. I can remember that they had more routes.

    [QUOTE
I am happy to pay a travel agent to make arrangements for ferry tickets and let me know when I can and cannot get ferry travel. Does anyone know of an agency that does this? If not, a ferry-friendly travel agency sounds like a great profit center for some bright Filipino.[/QUOTE]
Still being @home in your own country planning future travelling by ferries based on reliable websites could be a great deal. However daily practise in the Phils is it does not work out that way.
Your suggestion that a travel agency could make a nice profit specialising on ferry tickets, I really do have my doubts. If so, one or more of such agencies should already be there.
My idea, do in Rome as the Romans and in the Phils as the pinoys that is, gong to the pier and asked around.
When luck is on your side another traveller/reception of the hotel/tricycle driver etc. might save you the trip by giving up to date info.

I just went to cebu on a fast ferry last week. I discovered that the internet schedules are notoriously out of date for ferries (OceanJet has only one in the afternoon Duma to Cebu, not in the morning, and it stops in tagbilaran). I discovered that when i went a couple days ahead to the ticket counter outside the pier in Duma. I believe the only accurate list to be like red horse's post from the newspaper. In cebu, i used the "mail and more" on the 3rd (4th flr??) at ayala. If you find a good travel agency, i'd use it.

When I check the OceanJet website, then there is only one ship from Dumaguete to Tagbilaran at 3 PM which fits the description of user Edward K. Schedule.ph is horribly outdated.
Very funny is that OceanJet have promos on their website for Cebu - Camotes, while they don't have any vessel running this relation!

I find the shipping guide in the back of the Cebu Daily News to be more accurate than most websites, as long as you have a recent version. I attached a copy from August in a previous post. It does correctly describe the 1x daily trip Duma to Tagbilaran at 3:00 PM. And the ongoing 5:30 PM Tagbilaran to Cebu, (ETA Cebu approximately 7:30 PM). They should make it more clear that's the way to get from Duma-Cebu, but in their system I think it's actually considered as two separate voyages. Have taken the trip a couple of time, you do remain on board for the short layover in Tagbilaran.
Regarding Cebu-Camotes, that service was fairly new, only started late last year. Is it cancelled already?

There is a travel agent in Bacong that sells tickets for the COKALIONG (sp) ferry.
They are located on the short street leading to the police station, very close to the highway.
